God didn't do it!
Natural disasters are not something God does. Man was given the authority over the earth, when he rebelled against God in the Garden of Eden he handed that authority over to Satan. 1 John 5:19 the whole world lies in the embrace of the evil one.
As a result the entire world came under the curse of sin. When Jesus came he broke Satan's power over mankind. The fullness of this will only be realized when Jesus comes again in power and the whole creation is made new. Until then the sin of man will continue to corrupt the world and allow disasters to happen.
Just as a loving father wouldn't hurt his children. God would not destroy members of His creation.
In summary: The natural disasters of the world are not caused by God, but are a results of Adam's sin, turning his God given authority over to Satan which corrupted the entire Universe. Romans 8:22 We know that the whole creation groaneth and travaileth in pain together.

Bible's pretty clear on God's intentions for the flood. Weren't those members of His creation?

If Satan did it, could God have prevented him? In other words, did God allow Satan to do it (like he allowed Satan to harm Job)? I think Scripture is quite clear the answer is yes, God allowed it, and nothing happens without his permission -- so in that sense, he DID do it.

That's a faulty analysis. A government punishes criminals, but does not force them to commit crimes. The criminal is responsible for his own punishment, dealt by the government. Same with God. We sin, and get punishment; although God allows or even dispenses the punishment, it's the sinner's responsibility. It is true that all of nature is fully under God's control, but nature's effects on us are precisely made according to our the combination of our desires and merits.
It's a fairly complex subject, actually. When you go out to dinner, who causes the food to cook? The patron's decision to order the food is the most justifiable cause, despite the fact that the meal is actually prepared by a chef, who is directly employed by the restaurant's proprietor.
